I am getting the following error message in screen shot below,even though generates a report , but in alternate way with before trimmed reads and after trimmed reads mixed together .

This looks like a problem that should be handled by MultiQC properly. Please can you fill in a bug report on the MultiQC repository, and include some example data that we can use to replicate the error. We can continue the discussion there.
